Emerald City downtown, or Tommy's up in Everrett [a bit of a mini-trek]. I've been Curious about ThunderRoad for a while, but haven't had a chance to visit when I go up there.

Bass NW is pretty cool. If I remember right it's walking distance to Emerald City as well.

Trading Musician in Ravenna usually has some cool older stuff -- interesting old guitars too! I've heard some people hate it there, but I never talk to anyone so I never had a bad time.

Emerald City Guitars in Pioneer Square downtown is cool and the owner is a peach. Georgetown Music (in Georgetown duh) is good. The Guitar Store on Aurora Ave is good and has the biggest selection of new pedals.
