recently i've been using my reverend double agent (25.5" scale) as my downtuned guitar, but i mainly use some weirder tunings. i've been using 52-10s for dadfad and cgdgbd.
when i play in the c tuning my intonation has been terrible on the c string. im thinking of switching to 56-11, which im sure will be fine for dadfad, but will the tension be too much for cgdgbd in the middle d-g-b strings? any ideal set i should go for without having to mix and match?

What are the individual string gauges?
Using a string calculator may help you decide, but sometimes it just comes down to personal preference.

what i'm currently using is 52-42-30-17-13-10, and I'm thinking of going to 56-44-32-19-14-11. i like how the 52's feel, but i'll take a guitar that intonates better over being ultra comfortable.

I think you should be fine with those proposed gauges. Tension shouldn't be too great on you DGB strings, but again it comes down to preference.
I usually tune DADGAD and have a .028 as my middle D, a .020 wound as my G and a .016 as my high A. If anything, your D might be a little tight.
Hopefully, with a sting gauge change, they'll intonate better for you.
