Had a similar problem with a Dr. Sci RRR. Ended up that the footswitch had some corrosion in the solder terminals. Try de-oxing it or touching up the solder joints before you replace the switch.
But if it's just a part swap in the end, it's a easy fix. Just mark which wires go where. Simple as that!
