I generally know what I want my sound to be and how to get it.
It's like when you play a riff, and you just hear what you want it to sound like. A little bit of drive, fuzzy, heavy OD, clean, etc.
How do you decide?

When You have used Your dozen pedals for a few years, You'll pretty much have a glue already of the key sounds You like. The pedal combinations and order is the hard part to figure
If I don't instinctively come up with what I want to use, I'll just try different things over and over again.

Trying out the sounds (and taking notes) inspires to try out riffs and leads and licks and from there comes some good stuff, some okay stuff, and the wanky crap stuff. Sometimes even the mediorce stuff really stands out because the riffs and shit isn't necessarily always as important as - say - the awesome oscillations, glitchy squeals and motorboating fuzz farting, when talking about what really contributes to the atmosphere and the character of the song. But then again, my current band is noisy psychedelic alt/doom/whatever metal, so You might not agree with me if You approach it from - say - indie pop/rock angle

I'm sure I'll find a solution eventually, but what do you guys do? I've seen some massive pedal boards on here, and I've got to wonder how you sift through all of them to find the right sound.
I know what all my pedals sound like... so to get sound ______ that means you use pedal_______ for demoing though... what ever has a battery that works so I can just sit the thing on my desk and get the idea down..

I usually have one battery laying around a put it in different pedals.. I think my Elk fuzz came with a battery in it and it still works... so that gets a lot of idea use

I've been doing my own home recording for well over two years now, i've done more than 20 songs by myself and some with a regular band, so i feel like i could add my two cents
When i'm making my music, sometimes it's actually playing with effects that inspires a certain part. Then it gradually builds up. At some point i stopped using midi keyboards+VSTs and started to do all sounds by myself - it's actually pretty cool to think of a sound that could be achieved by a synth and try to emulate it by guitar and pedals. The sonic image just starts building up inside my head and i'm trying to get as close as possible. But it's not like i plan it - it's more spontaneous
then I'm a big fan of reverbs and delays, tones that add a lot of space - sometimes i just feel like i could use some long verbs to achieve haunting ambiance...
for rhythm tones i usually circle between clean/crunchy/fuzzed sound (i stopped using distortions recently - they all started to seem boring to me), for solo sounds it's usually od->fuzz. I make instrumental music so there's usually a lead melody that i don't feel like calling solo - that's usually mild od, just to add some dynamics and personality
when i'm in a regular band, i usually try to work with dynamics of songs. That's the rule of thumb to me i guess
but more i think about it, the more i feel like i'm more inspired BY using effects than TO use effects
