The cable you linked is actually for running a pedal with a dc jack, off a battery, not the other way around (notice the male type plug).
You are correct though, you would need to flip the polarity, since going battery snap to snap.
Hook up the black wire from your new battery snap to the "9v pcb pad" and the red wire to the "GND" on the dc jack. This will give the proper polarity once plugged into your pedals battery connection...If you hook the black wire to the "wire of battery connector" it won't work, as this is switched off when a barrel is plugged in to the dc jack.

Ha-ha, great! I didn't pay attention. The description had me with mentioning "vintage pedals without power jacks" ...

No problem. And good catch on the polarity thing btw, as that's an easy oversight if you're not used to messing with this stuff. It seems weird to connect the snap backwards, but it is correct in this instance, haha. I knew it was right, and I still actually hooked this up and tested it with a meter.
That sites description is misleading though I could see the mix up for sure.
Maybe stating the obvious but you can get 2.1mm sockets in an inline package too, maybe more convenient/tidier than the chassis mount version you posted. The connexctions would be different of course but exactly the same principle.

you should probably not drill the boxes without completely removing everything first. if you do, you can at least protect everything with blue painters tape to prevent metal shavings from doing damage. there are plenty of tutorials on how to wire a guitar pedal for 9v DC + battery using the jack you show in the picture. the power also runs through the stereo audio input jack so that the pedal will never be powered on when the audio input is not plugged in. If I were you, I would just eliminate the battery completely and change the input jack to a mono (TS) type. the non-switching DC power entry jack I use has a smaller footprint and is also much more reliable.
