Running Pedals Backwards

Someone help my confused brain...
So I got a 3x3 matrix mixer awhile ago. One input is Drone Commander and Arpanoid, one output is amp. The other two in/out pairs are feedback loops; one with a Buzzz, the other with a Secret Destroyer, Randy's Revenge, and Dispatch Master.
Like this but I took out the Operator and swapped the Echo Puss for the Dispatch Master:

Anyways, when I initially set it up I plugged the outputs of the mixer to the outputs of the pedals and the inputs of the mixer to the inputs of the pedals
I'm realizing now this is probably backwards...is it? Does it even matter? I've tried reversing them and while I get different noise it's all 'good' noise.
Also, is there any chance I can damage pedals by running them backwards?
I know David Gilmour did it for the 'seagull' sounds in Echoes (11:30 into the song):
