A lot of the times, it flows into the following track...so why not just make it part of the first song?

It depends if the intro serves the whole of the album.
On albums that are meant to be listened to all the way through this tends to be more the case.

I grew up (in the 00's) listening to early 70's prog (none of that Rush and after BS). Album intro's are what separate legitimate artists from the one's who are just trying to make more money off their hit single that they slapped on the front of the album.
In conclusion, go listen to Lady Gaga or Usher or some other no-talent, attention whore.

For the first gig with the band I'm in we planned out our set so we had an opening song that was the intro to the last song we played. It felt pretty awesome doing it that way.
The only intro I can't get behind is that nearly full minute of silence at the beginning of dark side of the moon, I can never tell if I have my volume set right because. Seriously. There's no way that silence goes on so long.

^+1 Not to mention the intro melody to The Wall is actually the ending of the final track so if you play the last track right into the first one the whole double-album creates one giant continuous loop.
Other excellent albums with sweet intros:
Daydream Nation-Sonic Youth
Bang Bang Rock and Roll-Art Brut(probably best part of the album)
The Ugly Organ-Cursive
