Fat Tone which is north of Chicago in NorthBrook.
Maken Music is on Hubabrd Street
The Guitarcenter on Halsted actually has a case of Boutique pedals and a ton of awesome shit, it's one of those platinum stores.
Midwest buy and sell on N. Irvign Park Road, a pawnshop of guitars, pedals, and amps
Avenue North Guitars on North Avenue, vintage stuff

Those are the ones of the top of my head.

Yep, CME is killer.
Rock n Roll Vintage is cool and right down the street.
Make n Music has some cool stuff as well.
Fat Tone looks great but I think it's 45 minutes north, maybe...

If you're just going to drool, definitely Chicago Music Exchange. They have a decent selection of pedals, but an amazing selection of vintage guitars and amps all of which are very overpriced in my opinion. I guess they flip a lot of ebay buys. But they have three rooms where you can wail to your heart's content, and I've always found the employees to be very friendly, and not stingy about anyone trying out gear, even though some of it costs over ten grand. It's off the Paulina stop on the Brown Line if you happen to take the L there!

I've heard a lot of good things about midwest buy and sell, which is a bit of a drive out west. I haven't lived here long, so I haven't had the time to check it out myself. Apparently, they are the opposite of CME, a small shop, but with a good inventory which is priced very reasonably. I read a review online that said a few years ago they had a bunch of 60's and 70's Jags and Jazzmasters for under $1000
