Follow ups on some of these pedals? Anyone make a MK1 that will run from an isolated power supply rather than a battery?

Yup.
I don't think the others have them.

Ghost Ian might make one if you asked nicely, and I think skinpimp has done them on occasion as an upcharge (I don't think he takes custom orders anymore).
There are some that call me...morningstaru?

I'm pretty sure Ian will put in a power jack--he did a dizzytone for me with one. Just be sure to ask about polarity and daisy chaining because of the circuit. You can't go wrong with a Ghost.

I've noticed you've done multiple configurations of the Doombender with as many as six knobs. I am wondering which configuration you've been happiest with and if you were to build your ideal version of the Doombender what you would do?

all depends how much control you want, controls i do are = level, attack, tone, drive/sizzle (controls amount of signal sent to 2nd transistor), bias (for 3rd transistor), and sag (controls amount of power being sent to 2nd transistor). Bias and sag are relatively subtle.
obviously these controls can be added to the 'stock' mk1 circuit but nobody has asked for one yet!
