You do realize that digital isn't steps or square waves. They are points of data that are then smoothly connected by the digital to analog converter. at a 44.1 sample rate, you are already covering the extent of human hearing smoothly. At 96k, which you're starting to see in pedals, you are covering double the range. You are capturing enough to cleanly do time stretching smoothly and all sorts of extra processing with little to no artifacts.
As far as the natural thing. I'm not saying add something to your chain. I'm saying the same effect can often be achieved through what you already have instead of a more extreme modification like a pickup swap. All different ways of achieving similar results. Again, neither is better, just different methods.

I’m not saying you can’t or shouldn’t. My Arc Klone has buffered bypass and I need that to push my signal through 18 pedals, I also have a buffer at the end of my chain, they do effect my signal but I need them to, the buffer was never my point

In CBA pedals at least, your signal never gets digitized. The digital part is only controlling the functions. You can't blend digital and analog signals, it's either analog or digital. Your post doesn't really make sense.
To be fair, I wholly agree with your point about there being a difference, whether or not some people are able to hear it or not. I can't find the thread right now, but I was once in a slightly similar situation as you.
