Bongripper's guitars tune in F#, which is a whole step above a bass. I'd count it.
Huge +1 for Bongripper.

EDIT: Added Ned Atomic Dustbin and mquestionmark.
So, list of all those - either two basses or just without guitar - we've come up with so far, in no specific order:
Cop Shoot Cop
Jonas Hellborg Group
Necromantia
the presidents of the united states of america
Cantata Sangui
Gnu
Morkobot
Bassinvaders
Sing Orpheus
double dagger
death from above 1979
lightning bolt
godheadsilo
Horse Latitudes
Megachurch.
Moss
Bongripper
Ned's Atomic Dustbin
mquestionmark
Just searched for the additions in last fm and tagged them properly either
two basses or
no guitars. Though the no guitar tag is seriously misleading, since bass guitar IS a guitar just as much as any other guitar and the tag doesn't do its job too good really. Noticed also that there's already 11 users using the tag so additions are sure to pop up.
Keep 'em coming.

Sure I like Diagonah, Jrmy, don't be silly
Oh, and the upright stuff, it's welcome, too. No point discriminating here

Well then you can add almost every other Jazz group to your list
There is a Italian all bass group too but I can't remember their name

and....

Played with Conan a couple of nights ago and they were tuned to drop F. We were sat upstairs as they soundchecked and you could see the liquid in the glasses rippling, Jurassic Park style. Awesome

I know, I'm painfully aware of this. it's teh very point why I can't see the excluding guitars and tagging music
no guitars leading NOWHERE. It doesn't underline the point, adn t allows for too much. A case of bad use of boolean operators, as a librarian would say.

was it perhaps mquestionmark or Morkobot You were after?
Billy Sheehan et co., that's is EXACTLY what I'm after here, though this is a case of
a little cheesy cheese cake. Anyways, the case is solid.

Yayyyyyyy!!!
Also, there's the UK bass "supergroup" Freebass. I haven't listened to their stuff yet, so I can't be sure how the tunes are, but still - 2 - 3 basses.
Oh, and on the self-promoting tip: Crotchthrottle is almost all bass. The "guitar" parts are actually piccolo bass. It's only me playing the stuff, but there are definitely more than 2 bass tracks per song!
